SSH into server and run the folllowing:
touch /aquota.user
touch /aquota.group
chmod 0600 /aquota.user
chmod 0600 /aquota.group
quotacheck -cmug /
or
quotacheck -vagumf
Login to WHM and click initial quota setup and all should be working.
